Of course it wasn’t poison, where would Nagato got poison? And it wasn’t with weapons because they had none, they also didn’t knew ninjutsu because Jiraya didn’t started yet to train them. I think it was “Rikudou’s doing” not consciously but when you’re a reincarnation of somebody, you have flashes of memories for seconds, or you got possessed by your original identity also for seconds and then you forgot it. Since Nagato went trough some kind of trance I think that supports it. He didn’t knew what he have done, he was so scared as Yahiko or Konan.
Of course people this is my opinion, it’s not fact, in fact it isn’t explained what really happened that time yet

I highly doubt it is going to be the Kage Bushin training we have already seen. I mean, if that is it all it is then why even waste time going to the mountain? Like the manga says Naruto is going to learn tactics (maybe something other than keep charging the other guy and screaming?).
Nor do I believe that Pain is going to “destroy” Konoha” since that would put him in conflict with Sasuke (remember how he needed to find power alone, and kill Itachi alone?) and probably Madara. If Pain could destroy an entire Hidden Village he would have no need for the bijuu. He could simply run around the elemental countries destroying everything in his path. No, they (The Six Path’s of Pain) aren’t much stronger than Jiraiya. The only reason they killed Jiraiya is because they kept their secret (whether that is the true identity or that there are more than three of them is not clear). If Pain is going to destroy Konoha, then what? Naruto ends after Naruto kills the rest of the Akatsuki? The Akatsuki is a story arc, albeit a big one. After this we have Naruto’s and Sasuke’s chunin exams, The Konoha 12’s jonin exams (minus Neji), Kakashi as the Sixth Hokage, the romantic interests of the Narutoverse, and plenty else that depend of Konoha being there.
