I don’t have a clue exactly what the D stand for, but it’s definitely connected to the lost history written on the stone tablets. Something relating to a Kingdom or Nation or Clan of D (whatever D means) might not be far off.

GOL D ROGER is the pirate king in his time.therefor He is the ruler among all of the pirates, but when he was executed, the other pirates desires to be the KING since there is no more king.They compete through POWER,on how strong they are and how they beat every pirates they hate or thier enemy. FAME,to be well known as like the KING, they should be FAME and in order to be FAME they just increase thier BOUNTY through distruction and becoming a one of the greates public enemy. and GLORY so that every people known them will vow and respect them as like the KING.through that motive,the balance and peace was lost since ROGERs death thats why,technically speaking, in order to regain the balance from the domination of WG and PIRATES, the REVOLUTIONIST exist which is founded by Dragon himself.

I think the D. could stand for, Determination, Desire, and that kind of meanings related to “Will of D” like purpose, will force, also enthusiasm and of course testament. We also know that the middle name “D” comes down in the family name that was said by Saulo.

So besides all these I think it’s quite possible for a close connection to the lost civilization. Mean the people that possess the D, are the last descendents, the ones that had the Will to survive and keep fighting, following their dreams.
